No one has done a guide here yet so I might as well do since i'm 3/4 of the way done. So far I have not needed to fight any NMs or mobs for that matter, but it's still fun to know the story which is why we play RPG's in the first place.
I'm on Mission 6 as I write this. Most of the info here was taken from:

Mission 1:
In order to "flag" the first mission you must complete the "Road to Aht Urhgan" quest in Lower Jueno. Once you have completed this quest, you will see the first mission in your log. Go to Aht Urhgan Whitegate and talk to Naja at (I-10) for a cutscene.
Mission 2:
In order to become a mercenary, Naja needs you to deliver a supply package to one of the Empire's staging points. The staging point should be marked on the map if you have a map of the zone:
Find an NPC at any of the staging points; in either Ilrusi Atoll, Dvucca Isle, Halvung, or Azouph Isle.
Be careful of the true sight imps and doomed toads on the way.
List of staging points:
Ilrusi Atoll -- in Arrapago Reef in the North-central -- Atoll Assault
Azouph Isle -- in Caedarva Mire east of Nashmau -- Leujaoam Assaut
Halvung -- in Mount Zhayolm (escape from Halvung) -- Lebros Assault
Mamool Ja -- through Mamook to Bhaflau Thickets -- Mamool Ja Assault
Dvucca Isle -- through Arrapago Reef to Caedarva Mire map 2 -- Periqia Assault
You will get 150 Imperial Standing points after trading the guy the supplies,
note: If you find others after this mission you won't get any Imperial Standing.
After talking to any of the NPC's, go back and talk with Naja Salaheem (I-10) for a cutscene.
Reward:
Access to Mog Lockers and become a mercenary
(you can now get sanction from the gate guards and use your imperial status points and currency.)
Title Obtained: Private Second Class
Mission 3:
Next talk to Rytaal (K-10) in Aht Urhgan Whitegate at the Commissions Office (Assault HQ).
He'll explain assault to you and you'll be able to undertake Assault missions!
After waiting one vana day, talk to Naja (I-10) again and you will get a cutscene involving Raillefal.
Mission 4:
This next few missions are fun becuase I'm from Sandy
Talk to Cacaroon (G-11) in Whitegate. (near mog house), you will get a CS and he will ask for an Imperial Bronze Piece.
If you dont have a, Imperial Bronze Piece you can pay him 1000 gil.
If you traded in your Lure of the Wildcat invitation cards you should already have 3.
If not, you can purchase one from Ugrihd (G-9) for 20 Imperial Standing points.
After trading Cacaroon the Bronze Piece or 1000 gil, head over to the temple at (K-7) and approach the Gordeus for a CS.
Next approach the tea house at (K-12) for a CS.
Mission 5:
Head to San d'Oria and talk to Halver (I-9) in Chateau d'Oraguille for a CS with all your favorite Sandy Royal Family members and knights!
Mission 6:
Wait until midnight JST approach the Audience Chamber in Ru'Lude Gardens for a CS.
Reward:
10 Imperial bronze peices.
Mission 7:
Approach the tea house in Aht Urhgan for a CS.
Go back and talk to Naja again.
Reward
Imperial Silver Piece x2
Title Obtained: Agent of the Allied Forces!
Mission 8:
President Naja is all fired up and eager to see you complete as many missions as you can...
